Teeth and cavities
I had root canal in my second upper molar left side 9years back, with metal crown. After this there was always food getting impacted which I remove by floss.
Now there is pain on and off so I went to a dentist who took an x-ray and found there is rarefaction in last molar that in contact with the metal crown...
He also said there is attrition of my teeth in general also.

Food impaction is the cause of the cavity in your wisdom tooth. Since it is the last molar you can decide whether to retain it by filling etc or remove it.
Attrition occurs with age and sometimes due to the bite it may be more in some people.
Health Tips
If you grind your teeth at night that may be causing attrition. Get a nightguard in that case.
